When Kawasaki introduced the new twin-cylinder Ninja 400, know-it-alls immediately spouted that it was “just a sleeved-down 650R.”
And once again, the know-it-alls don't know poo from putty.
The bore and stroke are totally different, requiring a unique crankshaft. The 400R's head is unique, the cams provide a gentler power delivery and not one gear from the 650's six-speed transmission will interchange with the 400's box. The 650 has 38 mm throttle bodies, while the 400 gets 34s. And so on and so on…
The chassis is similar — same suspension travel, fork diameter, seat height, same fuel capacity, same wheel and tire sizes, and the curb weight is within one kilo of the 650. The 400's retail price is down $500 from last year to $6,999 — a thousand Beaver Bucks less than its bigger brother and two grand more than the littlest Ninja, the 250 twin.
On paper, it boils down to a 650-sized motorcycle with 30 less horsepower but as we know, specifications alone do not an enjoyable motorcycle make.
When dinosaurs ruled the earth, hundreds of thousands of motorcyclists rode 350 to 400 cc bikes — it was a logical step to the Big Leagues of 650s and 750s, and at the time, the most hotly contested segment of the market. They were well-balanced, do-it-all motorcycles and I rode my Honda CB350 everywhere, logging 100,000 km in total, including a trip to the West Coast one summer.
But the 400 Ninja is more than just an intermediate step between entry-level bikes and full-size motorcycles. The 400 checks in at 203 easy-to-handle kilograms gassed up and ready to go, with a 790 mm (31.1 inch) seat height, which isn't exactly Everest-like but a bit on the tall side for new riders or those short of stature.
What's really surprising about the 400R, though, is the jewel of a motor. It spins freely, has reasonable torque and, even though the gearing initially seems rather short, you don't have to wring its neck to get anywhere. A Hwy. 401 legal 100 km/h comes up in an easy and vibration-free 5800 r.p.m.
Running up through the gears, the 400R's rubber engine mounts and balancer shaft make it silky smooth all the way to the 11000 r.p.m. redline. The power delivery was linear and progressive with no spikes or flat spots throughout the rev range.
It's a shame that the transmission is a bit notchy — the throw is fairly short but felt vague and somewhat stiff, requiring more than average pressure to shift.

To answer your question the difference may be so small that it may depend on the bike and not the brand. This would make it impossible to tell. Most manufacturers won’t give a hard number and they can’t because riding styles and conditions vary so much.
There can be a weight difference that would ultimately give one the better mpg. And maybe the weight is there to make the bearings and the chain last longer, the fork stronger, the seat more comfortable, or the exhaust pipe last longer. One may have a tire that grips better, but has more rolling resistance. Gearing may make a difference too in mpg. Maybe a taller-geared bike will do better in mpg, but you may have to abuse the clutch more to get started rolling. Or maybe one engine puts out a little more power, which you end up liking and using, so it costs you some mpg.
